Clement's western yellow wagtail (M. flava) should show up if you are selecting World for your location. Sounds as if you did not import the 6.3.2 Clements checklist data file along with the tax list file. This is easily remedied however by simply re-running the import of that file. The file is already on your disk drive from the original download. And you can re-play the video that shows you how to import the checklist data file. The video can be found under the START menu, All Programs | Birder's Diary | Import Taxonomic List Video. To clarify, there are two files to import, one is the tax list data file and the other is the checklist data file; import the second only as the first is clearly already imported. This should fix your western yellow wagtail issue.
As for "western" becoming "eastern" - no switch was made between Clements 2008 and Clements 2008 v6.3.2 taxonomic lists. The former's yellow wagtail is now the latter's western yellow wagtail. Scientific name is still M. flava for both. Only the common name changed. But no change was made between the two as far as eastern yellow wagtail is concerned.
As for Kentish Plover, the import of the checklist data file will fix that also.
